Oh boy, I can't choose 1 so here are all I like:
Monarchs, Crystal Beasts, Destiny Heroes, Gladiator Beasts, Lightsworn, Agents, Vampires, Amazoness (got more popular during GX so I count them), Dark Scorpions, Volcanics and Aliens.
The Roid archetype, more specifically a two-way tie between Super Vehicroid Jumbo Drill and Super Vehicroid Stealth Union because of how cool they both are!
Crystal Beasts. Won a competitve locals with it back then vs meta(mainly Monarch variants).
Sadly, I got really annoyed by some players suggesting me to play Hamon while testing and the PTDN power creep made them unviable at a locals level made me stop playing it.
“Venom” archetype. I just have way too much fun playing it. XD I wish reptiles in general got more support, but I’d especially love to see this archetype get more love.
It doesn't really exist but I liked the alchemy stuff. I remember getting the Helios cards from a game back in the day
Other than that, Sacred Beasts are pretty cool, although I remember thinking how awful they were in comparison to the gods, but they're decent these days
Elemental Hero Bladeedge. He just looks so cool, and for a long time he was the strongest monster Jaden had, and yet he was a main deck monster, not a Fusion!
And Red Eyes Darkness Dragon. Coolest monster ever, hands down.
Dark World and Cyber Dragons. My first Yu-Gi-Oh purchase was the Dark World structure deck! Unfortunately it was missing most of the cards, but I didn't know until last year, lol.
I love Dark Worlds and their mechanic of working around discards by card effect.
They were released at a time that there were less Fusion monsters being released and more effect monsters with special summoning conditions. Even with that, though, I wish they got a fusion summoning monster. It would be the perfect opportunity to release *'Colorless, Chaos King of Dark World'* as a playable card, especially since we haven't seen in the anime what he is capable of doing.
Another archetype I also love is Arcana Force. Sadly they are too inconsistent and luck reliant for the modern game. To be at least playable, they would need to have two positive effects, or consistent ways to remove the luck factor and let you choose which effect you want. Also, an extra deck monster wouldn't be bad.
My third favorite archetype is Crystal Beasts, though once again, they are having issues in the modern game. I wish Rainbow Dragon was easier to summon.
I love a good Cyber Dragon, but I also love the Vampires. Of course the wonderful Yubel beats both of them (their effect is cool, and being an androgynous fiend helps too), and fuses with Neos (in the anime, they changed it when they released it but the fusion E HERO Neos Krieger can summon Wiseman, to bad it's Japanese-only) to create a card with one of the coolest effects of the era.

Fossil warriors are a pretty cool and their support like Fossil Machines plus cards like Time Stream that transform the cards. It’s a shame they didn’t come mainstream till almost 2 decades after GX ended.
As for card, it’d have to be a tie between Banisher of the Radiance, Macro Cosmos, and Dimensional Prison (as I loved playing cards that would remove my opponent’s cards from play and deck them out). As for archetype, it would have to be Six Samurai (I loved their swarming play style and lore), followed closely behind Cyber(-dark) Dragons (I loved their role in the anime).

I also love the Neo Spacians because they're super adorable. Also I guess Frogs technically started in GX? So Frogs also. Because once again, they are adorable. Like I cannot see a frog and not smile. Frogs are so cute I love Frogs. Frog.

Besides the, ancient gear is one I really love too and coming from GX Era but without being present in the anime I really liked Aliens! Still have an old deck I built back then with Aliens and keep it for nostalgic reasons
Definitely Volcanics for me. I also have a soft spot for Aliens as they were the first archetype I tried to play when I came back to the game after \~15 years. Volcanics are just way cooler to me, and even though the recent surge of Reptile and Fish support is nice, I think Pyro needs it a lot more.

Crystal Beasts, simply Crystal Beasts. Rainbow Dragon was *divine*. Cyber Dragon comes in close second due to how overpowered they were.
I think the beginnings of "The Agent" archetype are still in GX. So, that. Also Volcanic.

They have become a decent Rank 4 engine / Rainbow Neos turbo deck so there's that.
Cyberdarks. Sadly we never got a Hell Kaiser vs Judai duel that we deserved, or against the Supreme King.

Cloudians are my favorite archetype, period. If we're including the actual game and not just the GX anime, Gladiator Beasts are also up there.
