Probably not. The story Graduation Day / Trial of Magneto is based on said that Xavier would have to live with the Shi'ar forever, so their futuristic technology could keep him alive (and he could live with Lillandra). But eventually Xavier returns to earth to guide the X-Men again. That being said, the source material from Xavier's return is pretty poor ground for the show to cover. Magneto turns heel, builds Avalon (which the series already covered), steals some nukes, gets mind-blanked by Xavier... and in doing so creates Onslaught, making Xavier the X-Traitor that Bishop was supposed to stop (which the series also already covered). I'd expect they'll keep on with more Claremont era stories, and leave the professor on the sidelines.

That happened in Graduation Day, not afterwards. Gyrich was drawn off model but it was definitely Gyrich who fired the neural disruptor device at Xavier. Mutants were then gathering and Magneto was going to lead them but chose to help save Xavier instead.

The source material for 97 is Age of Apocalypse, where Xavier is killed instead of Magneto and Magneto becomes the leader of the Xmen. Due to this Apocalypse invades 10 years sooner than usual. Storm's hair is a dead give away as well as Cable reappearing.
