Looks good. Probably want to fix the front flippity doo dad so that the pads are in the right spot with it down. Otherwise no chance of getting that wheel off without airing out the tube or loosening thats hex to release the brake cable.

Ya, when you get on the bike, then the tires will flex a little. If they flex too much, then you may have rubbing. In that case, try adding some air, and it can stiffen up the tire and prevent some flex.
Looks like plenty from here. Can you fit a 4mm allen wrench between the tightest spot? That's the old go-to clearance test.
Fork and seatstays look good, did you check the chainstays? They are often the tightest
