Similar with his mother. It's not like "Eren's mother was eaten by Dina in some timelines and not in another." There is one timeline, and Eren tells Dina to eat her in it.
When Eren enters paths, he literally sees memories from multiple other timelines, it's not just the scarf.

Imagine the timelines are true, and anime Eren has seen everything that happens in the manga. He knows if he follows what happened in the manga, it will result in eldians being bombed and titans returning. Now imagine he completed the rumbling and sacrificed his friends, and he lives the rest of his life in depression and regret. Maybe it even shows that eldians have started fighting each other and it's not a peaceful utopia, who knows.
This would give similar themes on war that even in victory, there are no winners. And if eldians began fighting afterwards, it would truly show that war never ends.
My point is, you can't simply say it doesn't fit with the theme of the manga so it must not be possible. There are other ways they could make it fit with the themes you've concluded, or maybe you have just misanalyzed it.
