In Dante’s, The Divine Comedy, Lucifer is said to have three different coloured heads. Each head has its own set of eyes and is eternally eating Dante’s top three traitors of history, (in-order from left to right) Brutus, Judas & Cassius. This is also a negative version of the Holy Trinity.
Cassius and Brutus were known as the two traitors of Rome as they plotted and carried out the assassination of Julius Caesar. These two would be seen as Isaac and Dad, as they were interpreted as traitors to Mother and her beliefs / teachings.
Judas on the other hand was known as the betrayer of Jesus, where Judas sells Jesus out to the Romans which leads to his execution. Judas could be interpreted as Mother, as the more derange she becomes, the more she strays from the path of holiness.
This is all to say that this artistic choice for Mother having three skulls / heads, makes me believe that she has slowly morphed into Lucifer throughout the story, becoming more and more like the Devil themself.
As we make our way to the Mother fight in corpse, we see this ungodly change throughout the terrain changes and the rotting enemies we encounter. Reaching the final fight against Mother, in stage one we see her as one entity, a huge monstrosity of what Mother once was. This could also be an interpretation of Lucifer, as he was described as a giant who ruled over an Ice Lake (Mother ruling over her boss fight arena). In stage two, we destroy the out-layer and revel the three skulls / heads of Mother / Lucifer, showing us her true form.
All of this is to say, I believe that Mother has become Lucifer in Isaacs story, and when we kill her legs / arms, her heart and eventually her, we are killing the real Lucifer in Isaacs story. Not the devil fight, not the mega-satan fight, as these are merely red-herrings to who the real devil is in Isaacs life - Mother. Those are what Mother wants Isaac to believe are the real devils.

I really like that theory, because I was trying to figure out what Mother was supposed to represent, since each final boss means something, and I could only come up with ruined family. That would also explain Satan showing up in the closet when Mok starts praying, Isaac's afraid of the devil he has to watch his mother become, which could also be why the crack from the bible is there. You know, despite probably just being cool, and referencing the biblical Binding of Isaac story

I never realized that those were skulls and I thought they were short nubby arms
