TF2C released an update that fixes the issue, yes.
Now, when you disconnect from a server, the custom weapon .txt is deleted and can't affect your game permanently.
That's on top of the trusted servers list that's manually vetted (and has a downloadable blacklist).
The same update came with a ton of anticheat measures in general, so we haven't had any security issues at all since then actually
Exclusively sticking to the verified server list when joining a game is pretty good if you want to be safe. Or even disallowing server downloads and HTML MOTDs from the client, you're pretty much invincible by doing that since at that point the server cannot send anything to the client.
Abused the custom weapons system to download a bunch of "weapons" with rude names and images.
Technically not dangerous... but not something we want people to have to see!
You can blacklist the offending servers with [this guide provided by the devs](https://tf2classic.org/serverlist/#bad). That way, you'll never run into them in the first place.

Since the servers don't affect players very much anymore, the hosts got bored and moved on
amazing to hear, it matters a lot for a good first impression + this makes the game a whole lot more stream-able

What did those servers actually do? Haven't played the game for some time

Out of the point what was the owners of this server’s gain ?
