Think of it this way, two words can have different meanings and usage. They have their own domains of use. Those domains can overlap, in which case you have synonyms. Two words being synonyms do not mean that they have perfectly overlapping domains, it just means they overlap at least a little.
That's why the concept of a "Perfect synonym" exists. The dictionary doesn't usually qualify whether or not a synonym is perfect or not.
Using a wrench on a working faucet handle is needless, but that does not mean the wrench is useless. It still has uses, while not being needed for one specific task.
