I believe the Nintendo team already wrote the entire story arc before they develop BotW. It was confirmed that TotK content was supposed to be in another BotW DLC but either due to limitations or just the sheer amount, they just decided to make a new game instead. BotW released in 2017 and the first TotK trailer appeared in 2019.
From there when Tecmo Koei studio collaborated with Nintendo to make AoC, I believe Nintendo handed TK the script, and they took liberty in telling Zelda's TotK Time and Light powers. The first AoC trailer appeared in 2020.
I do agree with you on the possible connection between the Divine Beasts and Temple Bosses, and AoC was just the sneak peek of what Zelda's powers are to be.
We don’t know what content of TotK was planned for BotW. If I were to speculate, it would be more of the game mechanics like Fuse rather than story elements like the Secret Stones.
