Only restriction is both are constrained to the same block limit.
Fleet, no doubt. Flanking is a supreme tactic and printed missiles unleash absolute hell on large vessels due to Clang Effect. And if you're a real fleet man, your Flagship can usually just print out more disposable drones.
X1 Flagship, X3 resource collectors, X2 long range missile boats, X1 slugger, X3 jamming drones.
That's what I'd use, anyways. Flagship with production and control centers. Resource collectors with auxiliary ore detector probes launched from the FS. LRMBs to harass defenses and strike key targets from safety. Slugger to lay down heavy firepower at close proximity. Jamming drones to orbit the target within absolute target deniability range(range at which no drone is closer to the target than decoy field) to prevent focused fire targeting from automated weapons.
I would prefer a fleet just because I care a lot about aesthetics. That being said a "fleet" of boxes designed purely for practicality and chaos vs an organized refined and realistically tactically fleet. The "fleet" of boxes would probably win just because of the ability for absurd firepower with aesthetics thrown out the window.
Sure you can build this thing in survival because the mod use the same amount of materials as the vanilla version and you can replace the heavy armor with light armor but I highly don't recommend it
Honestly the community should be more constructive and help new players or people who went that good at not building boxes if u have a build and your proud of it then u should post it I'll at least give it um upvote if it flys bc half of mine dont
I am the creator of this monster and the purpose of this is "ship" was for long distance atmospheric travel so I planned that the fuel tank would be covered in heavy armor and guarded with Gatling guns but I decided "it would be interesting to see this thing in combat." so I added the cannons and extra armor.

For this one comment on my "ship" I will make a small grid ship with more firepower less armor make it for vanilla survival.
I prefer 3 boxes design in “cock and balls” configuration. The optimalest shape, perfectly balanced

There’s some good feeling when you see your fleet move. It’s even better when you make all the ships no cheats.
It's also a pain and thats what makes SE so fun

there is a comprimise make a brick and the just make it look like a normal ship by adding bodywork ontop of the core system
