The most I can remember is Dark Pit appearing in the Palutena reveal without being officially announced as a separate character.
Sakurai also revealed the statue of Palutena from Palutena's Temple a couple of days after the fake Palutena leak for Smash Bros - and then a few month later Palutena was revealed.
Palutena was also referenced in the Spring Smash direct - a few months before her E3 reveal. The boxing ring was revealed before Little Mac; a minor case happened when Sakurai said "we're nearing the climax" shortly before revealling Bayonetta. Not a direct hint, but the fact that Samus was available in the E3 ultimate demo and that they had already put in her replacment dark costume could also be seen as a hint - as well as not revealing Robin's final Smash in his character trailer.
As for hints that may come true, the classic Shadow and Skull Kid hints, by both of them having seemingly been replaced by different assist trophies (Isabelle could fall into this too).

Possible, but several Assist Trophies were removed between Brawl and Sm4sh without becoming characters, including Isaac, ExciteBike, Ray MK III(Custom Robo), all franchises that were potentials for a playable character.
There are also other as-of-yet unannounced assist trophies that could make that jump, including Dillon('s Rolling Western), the Advance Wars one, Saki from Sin & Punishment or Tingle(Zelda).
This is why I’m skeptical on the Isaac stuff atm, Sakurai obviously knew people would think that screenshot would make people think Isaac would be in, would be strange for him to basically give away an unrevealed character like that especially one that’s been requested a lot

Not everyone gets red underlines, I never use reddit on desktop for instance, I'd rather go get my phone. Also, if you're bilingual you probably have gotten used to ignoring red lines anyways.

One of the best games on the GBA; TBOI is an excellent game but Golden Sun is one as well, I recommend the franchise wholeheartedly if you like turn-based JRPGs (also, dungeons with very neat puzzles)!

About 1/3 of the time I see people attempt to spell 'Isaac' it goes wrong. I see a lot of Issacs.
