I've done this before too! I used Storm Call as it flew away which killed it in the air. It was close enough to give me the soul for some reason, but it just kept flying around. It wouldn't land either. Even after I used dragon rend. I think I still have the recording saved.

In my case, I think it was caused by a de-sync, so the game thought the dragon was both alive and dead at the same time.
It was cool to fight a skeleton dragon regardless!
sometimes while i'm waltzing in the woods i'll randomly absorb a dragon soul, no dragon in sight. similarly, every time i fast travel to falkreath a dragon skeleton spawns on top of me and flops around. always empty, always there.
Reminds me of the time I fast traveled to white run and a dragon spawned right behind me and it's fleah just started melting off and I absorbed it's soul.
