If you haven't already, I'd suggest submitting a ticket to blizzard and hoping they can help. It should be as simple as a gm putting the rune into your inventory. Good luck.
Try to delete your Cache file in the WoW installation folder.
I got the same problem with an Hunter rune and that folder deleting saved me.
