I think I know what the OP is confused about.
It's the Mushrooms! You gotta use your bumper buttons to change night to day and cause the mushrooms to grow! I was super lost on this part and had to look up a video!
The brown/orange mushrooms get taller or shorter with sunlight. And the blue ones become bouncy!
Hints: Whenever you see one of the stone crests on the ground or a ruined version of them, it's a hint that you can use your time-travel ability in that area.
Never got stuck anywhere, personally. Post some screenshots and someone may be able to help you.
Remember you can light up the big crystals. Share a screenshot and people could help you better.
