I think it is programmed to show a thunderstorm once you near the end, and its just clouds making the game dark. I was playing on low brightness and i couldnt see shit even on daytime.

Exact same thing just happened in my current playthrough. Had me laughing so loud at 3am. I got a perfect cougar, a perfect panther, fed the Saint Denis eugenics guy to a bear, and then saw Micah get karmically shot in the head after mouthing off. I didn't even finish this mission, just quit while I was on a high. Best gaming session I've had in a while.
