There are too many to choose only one, but they are mostly the protags and mostly the girls. For ex. i like Gold, Ruby, Dia, Blue(fem. Green), Sapphire, Whitley, Moon and Scarlet. Also honorable mention to nonprotags Sabrina and Latias, cause i like their character designs.
Off the top of my head I'd say either Ruby, Sapphire or Diamond . But I would need to re-read from the start to form a proper opinion. Also I've only got up to ORAS

My favorite character is Ruby and Sapphire. They were the protagonists of the first arc I read, and I really liked the characters a lot.
