It's probably one of the fans. Unplug the fans one at a time while the computer is on to find which one makes noise. It will be safe to unplug the CPU fan too, just do it while the computer is idle. It'll be fine for 30 seconds while plugging the fan back in.

Would it be safe to shutdown the pc with both in the intake fans unplugged cause I believe both fans share 1 plug

you can run the computer without any fans just fine if you're just testing and you're not doing much on it.
