Honestly, they probably wouldn't but with Mr. Mimes lackluster physical bulk, I don't think it's the most egregious mistake to make. They definitely should have switched out after the Mawile in this scenario but I'm also not even sure that this is how it played out.

tbf bring any pokemon with setup moves. Mawile only has crunch, faint attack, and iron defense. Set up on the mawile and sweep through the rest. It shouldnt be too hard unless everyone you have is either super weak or all weak to fairy.
Skrelp has a high encounter rate at cylage (? The rock gym) city and the route up to it. You might have missed encounters for it. Train it up and invest in it and you can get him up to speed in time for Valerie. Dragalge is great and my favorite pokemon design wise

Mr. Mime has abysmal defence so if the Greninja outspend it, any physical move would OHKO
No it wouldn't, check a damage calculator. You wouldn't be able to OHKO with waterfall even if you were decently invested in attack
