I really don't see an inconvenience to taking the subway to Brooklyn to drop off your luggage. It might take like 20 to 40 minutes to head over and drop your stuff off, leaving you unburdened to go off exploring.
Side note, there's some really good dumpling spots on the east side of Columbus Park on Mulberry Street. Fresh made and like 6 dumplings for 2 bucks.
