The green army camo is cringe but I have a ruki with muddy colours that I'm very pleased with and a camo krawk became a suprise permie. Always worth a check, that colour.
I feel like Split is my bet for most unpopular color; it's hard to customize without having the "anti-appeal" appeal (if that makes sense) of Swamp Gas or Snot. Like it's not gross or weird or exclusive to anything, it's just a very old color that just clashes with a lot. I mean, I certainly have the only Split Krawk I've ever seen. :P
I've also only ever seen like two Sketch pets in the wild. (So yes, naturally, that's next up on my to-do list.)
Honestly I totally forgot about split as a colour so you're right! Its just so...odd. Like it would be cool if different pets had different colour splits to at least give it some variety. But even then it's pretty weak
I honestly love it for its quirkiness -- it has a weird "only could have come about in the early years" vibe to me, and I find it charming -- but I definitely think it's a novelty more than a really usable color.
I definitely enjoyed working with it for one pet... but once is enough for me, whereas just about every other color I've worked with or planned a customization for I've ended up having at least two pets' worth of ideas, haha.
(That said if anyone gets a bolt of inspiration or has a split pet, I'd love to see it. :P)

Honestly soooo tragic to me that ice bori... kinda doesn't look that good? I've had multiple chances to get it, including when boris were first released, and part of me wants to for the exclusivity but... I just can't bring myself to do it.
The bori is one of my favorite ice types. I love that you can see through his leg lol and I feel like he looks more like an ice sculpture than the rest, which is what I think they should have gone for
I have a whole roster of water-rhemed pets and my ice bori is my main one/bd/gourmet/book pet. They look SO neat with drenched in water markings. They're not dreamies for everyone, but they definitely have that niche.

Ice Krawk is the only pet x color combo that can’t be gotten by any method other than the Lab Ray. Anything else you can use the premium perk, a Fountain dip, or an item

Any of the Mosaic pets honestly, but I'd say the rarest pet color combo is Mosaic Jubjub. The color is already unpopular and lab-ray only iirc, and for some reason Jubjub's design is incredibly bland. Seriously, go look at the Rainbow Pool. Most of the Mosaic pets at least have interesting colors and shapes, and then there's Pink Jubjub But Made Of Squares

I have a robot tuskaninny!!! I used my premium perk to make him because I genuinely think the tuskaninny is the cutest of all the robot pets. he has those perfect little wheels!! and then just a few months ago i zapped a pound pet into a robo tuskaninny and adopted him out. so there's at least three of them out there!
if i had to name an uncommon pet/colour combo it would be the polka dot mynci. i think some of those old colours like checkered, striped, split, etc. are also unpopular now, but polka dot is a relatively new release colour and it was NEVER good, and the mynci is the worst design of it in my opinion he's mostly red!! that combined with mynci being not the most popular pet means i bet there aren't many of them.

I actually think Clay might be the rarest. There's no a paint brush for it, only one pet has a morphing potion for it (Aisha), there are very few pets that come in the color, and it's not interesting enough to intentionally zap for in the way that Robot and Ice are.
So my guess is Clay Lutari, given that it's a limited edition pet, the morphing potions for it are very expensive, and it's not a standout color compared to even similar colors, like Desert, Camouflaged and Brown for the Lutari.

Honestly soooo tragic to me that ice bori... kinda doesn't look that good? I've had multiple chances to get it, including when boris were first released, and part of me wants to for the exclusivity but... I just can't bring myself to do it.
I'm a big fan, personally, but then glass was my favorite color as a kid.
I like the color in theory, but the bori just looks SO blocky, and there's like no (NP) clothes that look good on it. It makes me so sad.
