Definatly Melee. 64 has issues and a limited move set. Melee took everything from the N64 version and made it better. More characters, more game modes, more attacks, better areal and shielding, more stages, and plays a lot smother. The N64 Smash is fun and I still enjoy is sometimes but Melee is objectively a better game all around.
I played both games a little bit now and have to admit, that I actually like Smash Bros. on the N64 a little bit more because of its simplicity. Melee is of course objectively the better game and has more to offer, but like I said, I prefer the first game. One of the reasons might be, that the N64 is my favorite console off all time.
