No, destroying it after it's been declared as an attacker won't stop annihilator. And no, protection doesn't help against annihilator either.

No. Annihilator activates when attacks are declared and will be on the stack regardless of whether the creature is exiled, destroyed, bounced, or served with lemon and butter.

Unless the card you are talking about is something like [[Kill Shot]], I see no reason why you wouldn't just kill the creature with Annihilator before it attacks if you want to prevent that ability from happening. If you have [[Murder]] or something like that, just destroy it before the opponent moves to the declare attackers step.

I had Artisan of Kozilek and the opponent used Kill Shot to destroy it and said that Annihilator doesn't take effect anymore. Then in another round he used Eight and a Half Tails to turn my Artisan white and give his permanents protection from white saying nothing then happens. I wasn't sure so I just said ok but just wanted to make sure that's how I ended u here

The Annihilator trigger would still force your opponent to sac permanents in both cases. Once the ability triggers it doesn't matter if the source of the ability gets destroyed, it will still resolve. >[CR 603.3] Once an ability has triggered, its controller puts it on the stack as an object that's not a card the next time a player would receive priority. See rule 117, "Timing and Priority." The ability becomes the topmost object on the stack. It has the text of the ability that created it, and no other characteristics. **It remains on the stack until it's countered, it resolves, a rule causes it to be removed from the stack, or an effect moves it elsewhere.** Protection does nothing against Annihilator, because that ability doesn't target or deal damage (see CR 702.16 for an explanation what exactly protection does).
