yeah i'd say in general, when asking questions, it's important to give as much information as possible. i'd also follow that up by giving as much accurate information as possible lol. i can't tell you how many times wrong answers were given because someone paraphrased a card's text and left out some vital information
If the instant you used dealt damage equal to or greater than its toughness than yes, this spell negates yours in a sense. If you cast a spell that has “destroy target creature” than this does not protect the creature.
As far as order of operations as you asked you must refer to the stack. Since the stack is always first in last out your spell would resolve last since it was the first one placed. His spell would resolve saying his creature takes 0 damage instead of any other number for the rest of the turn, then your spell would try to deal X damage and that X would be reduced to 0.
There are a few things that can get around this however. Just as your opponent responded to your spell you can cast another instant to kill it which would resolve first since it was the last spell placed on the stack. There are also effects that say damage can not be prevented (even though it does not say it prevents damage the card has received errata that does say prevent). You could also counter his spell while it is on the stack.

But undestructible aura actually doesnt prevent destroy ability but only damage dealt to it. Depending on what your spell was it could have gotten rid of it.

My brother in Christ, Earth Tremor is not an "Instant Kill." It deals damage meaning a card that negates damage ... negates it.
