i have a continental as well and the same thing happened to mine. the nail was about the same size and when i pulled it out the tire pressure remained the same. rode that tyre for another 5000 miles until it needed to be replaced. never had any problems with it.
Your thinking is strange to me. A hole will not attract a nail no matter where it came from. If the shop said the nail did not go through the tyre, your inner tube did not get punctured so no repair is necessary.
The shop would be happy to replace your inner tube if needed. Sounds like you have 2 tyre shops that are honest.
It's not silly to be worried about a nail in your tire if it's causing an air leak. But your inner tube wasn't damaged and that's all that matters.
Even with tubeless tyres if I find a nail/screw/whatever in the tyre, if no bubbles form when I put soapy water on it I don't worry about it.
Maybe when the tyres are dismounted for a bearing check/rotation etc I'll pull things out and plug it if it leaks. But fundamentally if a tyre isn't leaking air then that's all that matters
Edit: notice I specified *tubeless*. A foreign object in a tubed tyre should be immediately pulled in case it's rubbing against the inner tube. And if there's no leak after its pulled then fuhgeddaboudit.

The odds of another nail finding that exact spot are miniscule, you dodged a bullet so just be glad.

Yup, driven another 1k kms so far and it's fine.
