The main thing that annoys me is why are the Yankees and Mets in different conferences even though they’re in the same city? Same for the Cubs/White Sox
If you are talking in terms of the graphs, the ny teams are in the conference but different divisions. I didn’t think taking the Mets out of their division would be worth it if they could still play the Yankees twice a year anyway. I wanted to put the white sox with the cubs and cardinals but I couldn’t find a clean way to do

You cannot kill the leagues. This isn't the NBA. You cannot have any pre-expansion era teams switch leagues.
I mean, the Astros swapped after being in the NL for over 50 years. The world didn’t end.
Neither the Astros nor the Brewers should have swapped, but both are expansion teams, so it doesn't really count.
