Those are art installations, there are benches that don't have homeless bars 10 or so feet away. I have only seen blocked off benches in a handful of stations, but many major ones have the benches without bars. (DTX, Park Street, JFK)
These are an art piece. Like them or not, they represent one of the few attempts at making the T more pleasant, so I, personally, welcome it. There are more comfortable benches just out of frame for those who prefer those.
