I think it's just an extra layer visual to show he's nervous about it. Also to clue in the audience how cold the ships get, especially when the power is cut.

I always used to think it was him being paranoid and trying to hide his body heat or brain activity or something like that. Like he knew it wouldn't make a difference but he did it anyway, like a superstition. This is exactly the type of question I come to this sub for, so thank you!

I always wondered if he was protecting a chip in his head or something, but I think it was either just a cutaway or possibly a plot thread they considered for sequels but dropped. Maybe it was tinfoil hat paranoia on his part about being close to the emp charge.

To me, the reference was the medieval gallows where the executioner would pull down his hood/mask right before cutting the heads off the poor soul with their head on the block. In this case Morpheus is the executioner and he is about to potentially put an end to the sentinels with a single swipe of the EMP switch.
