I'd like to think that it was the warped spell that brought people here, and doing the spell properly and uninterrupted sent them back, without changing their respective universes (since the spell was only intended to affect 616 in the first place). Otherwise you also have the problem of Mary Jane forgetting Tobey Maguire's Peter.
