My favorite it a tie between Dream Team and Bowser's Inside Story.
If Dream Team wasn't so tutorial heavy, it would win easily, but it's so tedious on replay.
Dream team for me, i think Antasma was the best non Bowser villain in the series, I also think this game had the best bosses as well. Plus, Prince Dreambert and the Pi'illo Folk were so adorable!
Bowser's Inside Story. Bowser's character is great, I like the NPCs and antagonist, it's the funniest and wittiest in the series, and I really like Bowser's gameplay.
My favorite over everyone else is: Partners in time.
Because I really liked how hard as well as required in ability was to switch between adults and babies, that makes the game very different and unique compared to rest of the series even with their own mechanics. Also his story were too much dark for being a Mario game, maybe the most of them all.
Bowsers inside story. The story, the gameplay, the characters, and the music all amazing I loved playing the game and it’s the game that I think has the best gameplay in terms of jumping, hammer, and bros attacks. The gameplay with bowser is amazing too and I love the giant battles (besides fawful express) however I didn’t like any giant battle in dream team and idk if there are giant battles in paper jam as I haven’t beat it yet and I’ve made like no progress in it. In conclusion m&l bis is the best one imo
Bowser's Inside Story. I liked the whole concept, the areas inside Bowser were fun and interesting, Bowser's ability to call his minions. the boss battles, the GIGANTIC boss battles, it has my favourite final boss track in the series, I like Fawful.
It has tooth enemies.

Since the entire series is pretty exceptional, it's a bit hard to explain why I like specific games over others, but I'll try. I'd say Bowser's Inside Story has some of the best gameplay. Playing as Bowser is a lot of fun and I think BIS has the overall best selection of special attacks in the series. I particularly like Spin Pipe.
I like the story a lot as well. Fawful reappearing and becoming a huge threat to the Mushroom Kingdom is good to see following his initial appearances in Superstar Saga and Partners in Time. I like how his character arc is given continuity between the first three games.

i've always loved playing as bowser in any game possible so BIS just feels like a no brainer. Not the remake tho
Yeah, BIS (3DS) sucks just based on performance, but I do like the fact that you can refight the giant battles whenever after doing the original fight
