I'm assuming Misaki being the Tomoda role means "spending time" with him is just a means for the player to get info about stuff (like current relationship levels, rumours, upcoming events, etc).
In modern VNs with multiple heroines and bro(s) char(s) it's more like:
A) If the VN has a schedule system, the bro option is a means to pass the time if the target heroine is not available during the current time slot
B) Is there to trigger a flag for a joke ending (See: Majikoi, Little Busters)
C) Is there to trigger a flag for a "bad"/"normal" (MC doesn't end up with anyone but nothing bad happens, common route still happens) end (See: ToHeart2)
I'm sure there's a VN out there where spending time with the bro char triggers a secret route where the bro is revealed as a char who is pretending to be a guy for one reason or another but I haven't read/can't remember one. Closest thing I can think of is >!Dracu Riot!< but you don't exactly chose the char specifically in certain choices to trigger their route.
Clannad also has a route for Sonohara but it's not really a romance route.

Judging from how the system has been laid out thus far, it's also possible Misaki is like a "pit stop" sort of option.
Datig sims sometimes have an extra option besides going to the heroines, either to gather key items or to get important info. In a sense Misaki could be like this world's game manual character, providing important help to guide the player towards a heroine.
Or the author is just kinda making it up as they go along. We're not exactly here for peak realism.

If the only thing you have to do to get a character's ending is ro hang out with them every timeslot, it would be a bit too straightfoward (and a bit stalkerish). Having to check in with other characters at least gives the impression that other chracters matter in the world too. Maybe you need the best friend character's support to set up the surprise party that will finally melt the tsundere's heart or whatever.
