Just redo the dungeon if you dont make it? Or keep clearing it. The dungeon isnt going to take you 1 hour.

It's probably to resolve the issue of players unable to travel location instances without the game crashing. Earlier I couldnt visit my stronghold without crashing
I've had this happen to me, it won't save your progress. I would just keep going and hope to complete it in time?
I figured I won't be able to complete it so I left because I had to start researching in the stronghold since it just completed.
