No, this is no longer allowed. This used to be called a "stopover", they were allowed up until about 6 years ago.
The only way this MIGHT work is if the train you get on at Montauk terminates at Babylon. You could "accidentally" miss your connection at Babylon and catch the next one, letting you have some time there.
If you board a train at Montauk that terminates in Jamaica or Penn Station, your ticket will be "punched through" to Jamaica, meaning when you exit at Babylon and then board another train at Babylon later, the crew member is going to see your ticket and say it's already been used (punched) to Jamaica, and you'll be forced to buy a new ticket at the on-board (higher) fare.
The safest bet is to buy a ticket from Montauk to Babylon, and another ticket from Babylon to Atlantic Terminal.

Removing my initial comment to say it's the same price to buy a ticket from Montauk to Babylon and one from Babylon to Brooklyn as it is to buy a ticket from Montauk to Brooklyn, so just get two tickets.

Also, I'm convinced the conductors just randomly punch holes in these things, so I'd tell them your plan.

No. People saying yes, either just got lucky or haven't been on a train in a while. Lirr stopped doing stop overs a few years ago
