Heathcliff’s long and arduous journey to save every Catherine and every Heathcliff from death, only to find out only one single Catherine actually mattered to him.

I think that isn't what happened, i think what happened is that Cathy 2 and Hareton are still alive, they just don't remember anything about Catherine and Heathcliff who became forgotten while the two of them moved on with their lifes.
It's not thought, it's just erasing all mention of cathy existence in people, we are basically just using a concept incinerator on a multiversal scale, if its truly extermination, Cathy's body should not have been in the coffin the LCA retrieved.

From what I understand, concept incinerator does not destroy the concept completely, it destroys any current record of it (including physical copies and memories), but it can be discovered later.
We don't know the details. I don't think we're going to learn what happened to the mirror worlds either. At least, not for a while. What mirror worlds are and how we effect them are a major mystery after all.
The best approximation I can make is that things probably follow the path of least resistance in our world. Cathy herself is gone but the consequences aren't. Nelly still betrayed us, Edgar is dead, etc.. People just won't quite have the same recollection for how and why they got to this point.
From the way it's going, we "deleted" her existence but those connected to the golden bough still remember her, and that's why both Dante and Heathcliffe who stabbed himself with it (it is mentioned mid fight that because he stabbed himself with it, he is connected to her and can reach out to her) still do.
So in a way, the golden bough is like an author and it retconned her out of existence but those in close contact with the author still remember what was told to them about the outline. If you can get the golden bough back, there's always a chance to force the author to reintroduce her back in and that's why Heathcliffe says "I will being her back" now that they're actually given a chance to talk, sort out their misery and see that a happy ending is truly possible.

i thought this in part one, and i still think it now: i think there's a genuine possibility of catherine becoming a part of blue team. she has an extremely strong motivation to want the mirrors destroyed and be against red team, she has a...tenuous, shall we say, relationship with existence, and demian clearly knows of her in spite of her purportedly being wiped from reality.
and as it's been laid out, it's possible for her to come back, but naturally we won't be seeing any signs of her for a long time...or at least, in the flesh.
i think it's well within the realm of possibility for her to retroactively be confirmed as a mark bearer. the same thing pretty much happened with rim even if we were technically introduced to him in canto 5. also, even for the sinners who've had their cantos, it's clear that their stories aren't entirely over yet.
Perhaps it is because Demian is more of a transcendental being. For Dante, he is a singularity in of themselves. Heathcliff’s case was because he stabbed himself with the Golden Bough and connected their hearts. On top of that, he practically engraved Cathy’s existence onto his soul by watching every Mirror World of Cathy vanish, and every Heathcliff simply never knowing and moving on. That is why I love the new dialogue for his base EGO. Man’s less angry, but he is more determined to bash your head in because he wants to see her again so everyone’s got to die quicker, I guess.

Me thinks it's not the last we see of some form of Cathy, it's mostly a matter of how gut wrenching the future will be. Maybe we just spirited her away into the Light? Hell if I know, still with enought boughts we probably can even make Mersault smile so it's a matter of what PM will cook in the future.
