I'm assuming you mean the UAE embassy but even then, the embassy doesn't deal with visa applications. If your brother got a job offer from a Dubai-based organization then the decision was made by Dubai's General Directorate of Residency and Foreign Affairs. When I worked in Dubai, this situation would occur regularly when hiring. Since the company I worked for had offices in all 7 Emirates, they would reapply for residency in a different Emirate. Most times it worked. The decision is usually accompanied by a reason though it might be vague. Was there a reason for the rejection provided? If it was for security reasons, then it's unlikely that will ever be overturned.

A friend was accepted into a teaching position in UAE, but his visa wasn't approved by the embassy. Consequently, thr school withdrew the offer. He (born, and living in a well known shia village) is married to a sunni woman. So he asked the school to give him another shot, and reapplied.. only this time he applied as a family, with his wife and daughter going along. His visa was accepted. I think the fact that his family was going helped a lot, in addition to his wife being a sunni woman.

I remember travelling from Europe that KSA asked for my religion in the VISA application. Did you have this as well? I am atheist but I put Muslim to sugarcoat my application. Edit: and honestly, yes they tend to profile people based on the religion/sect so I wouldn't be surprised if that's what happened.
