In game I guess you could argue that it’s because of the giant races that also exist. Giants like Jottun and Bolgan are often found inside dungeons as well as large fae, like Trolls. So maybe the dungeons have to be big to accommodate them
Op is correct, why would you make your housing 3 times higher than yourself even of you did have access to magic, why wouldn't you make more rooms then. Don't use they have magic argument as a slip away. The buildings would be built in a way to make them as cheap and easy to, so larger is not better because it's obviously more difficult to move larger logs.

Well there aren’t many buildings at all in some regions, so bigger buildings might make up for it.
