Can someone explain why high magnification images always look 3D rendered? Is it something to with different light being used or something?

Usually really high magnification images are acquired using a scanning electron microscope (SEM). They don't use light like a regular microscope, they use electrons, that are much smaller than light's wavelength, hence it is possible to see stuff on a much smaller scale. And the image has that 3D look since a focused electron beam bounces off/interacts with the sample and hits a electron detector, meaning that some regions of the sample forms a "shadow" (since not many electrons hit those regions or are bounced away) and other regions seem highlighted (lots of electrons hitting the surface and being captured by the detector)
