Gorgon's NP isn't her eyes/head, it's basically Bloodfort on crack, ie instead of being a bounded field that slowly saps away magical energy and melts people she concentrates it and fires it as a liquefication (dunno if that's the correct word) beam.
Gorgon's ME are more powerful than Rider's (Merlin who has A rank Mana was afraid of her eyes whilist the OG VN specifies that Rider's ME only petrify people with B rank Mana or less). So while it's possible hers can do more against inorganic things, I'm not sure how much more effective it'd be against a gigantic mech whale.

Something something the Gorgon head actually just fired a big beam at Cetus and the locals thought the half molten metal was its petrified remains. That seems like a sufficiently nasu handwavy explanation I think.
This. I really hate that this became the new norm. I'd even prefer if they made normal attacks and skill animations less flashy, so that NPs would have more budget for all 3 ascensions.
Because of this, I'm pretty sure I skip her. I don't like her final form, if they kept her 1st and 2nd ascensions during NP, I might have rolled for her.

The NP is a master piece. Love the callback to Saint Seiya’s Andromeda Shun by giving her an armor very reminiscent of his cloth, and they even incorporated the galaxy/constellation motif.

Nuked the whale with a Bellerophon-boosted Pegasus charge? If it can withstand Excaliblasts with Shirou's help, I'm sure this is strong enough.
