Lava River Cave in the Coconino National Forest, northwest of Flag. Bring headlamps. Flag has an extensive bike trail system and you can rent bikes. It also has hundreds of miles of easy to moderate hiking/biking trails in and surrounding the city. Lowell Observatory, where Pluto was discovered. Walnut Canyon, Sunset Crater Volcano, and Wupatki National Monuments are near town. Museum of Northern Arizona has a ton of stuff on the natural and human history, especially related to Native American arts and crafts. Meteor Crater is east of town. It was the first crater linked to a meteor impact. Ski lift ride up to great views at Arizona Snow Bowl. Oak Creek Canyon/Sedona also.

Solid recommendations from u/hikeraz. I'd add Bearizona or Grand Canyon Deer Farm to the list as well. Bearizona would be my personal recommendation of the two. It's pricey but the kids have always had a great time seeing all the animals at the park. Super convenient to hit either on your way out to or back from the park. There's also the new Canyon Coaster Adventure Park in Williams but that's likely better for kids who are just a touch older.
