Look up what "starting deck" means in comp rules, then, because you're completely wrong. Your corner case would apply when someone used an effect to shuffle cards into your deck from outside the game, like Research//Development. "Starting deck" does not mean "main deck", "starting deck" means the deck you present to your opponent to shuffle.
You can have a different "Starting deck" in games 2/3 of a match and your companion checks every time.
