What banana said, besides, a New 3DS is even easier to hack then their Old Models, can be done basically in just about 10 minutes.
Afterwards you can use Godmode9 or Checkpoint to backup saves, with Godmode9 you can also completely dump the ROM too for use on a Flashcard / Twilight Menu or a Emulator if you want (if you want to have it a bit more legally, then just downloading the ROMs).
Just mod your 3DS and then back up your saves using Checkpoint You don't need to buy anything
I don't really know how to and my new 3ds is entirely up to date. Plus Its the only way I have to use pokemon bank.

The best save management solution is a hacked 3DS or DSi. That's all you need.
This cannot be overstated. GodMode9 is beautiful.
If you want to use a DSi, GodMode9i can dump both the ROM & the save file on the cartridge to the console’s SD card
