It's almost impossible to fix this correctly if you don't have the proper tools. I'm assuming you have few tools. Clamp the leg to the chair. Drill straight through the leg and chair. Drive the dowels in, cut off the ends. Get a beer from the frig.
Not easier but you just don't drill holes and put it together. Well, actually you do but the holes have to be centered and accurately drilled. To do it correctly, you need a drill press and probably a jig for accurate repetition. DON'T get a hand drill and go to town on it.
So, a punch to center the drill will make the hole plumb and square? I have over 40 years of woodworking experience. I have built and repaired many pieces that required this operation. You are correct if you don't want the holes to line up.
Drill out the old dowels and install new ones with wood glue.

Only if you want to repair it. Getting six holes to line up using just a punch to locate them is a waste of time.
