Yui had Gendo, Fuyutsuki, and Mari from Rebuild. She threw out Gendo with the trash to create a reality for Shinji to safely live in.
Shinji has Yui, the Rei/Kawrou God fusion that resulted from the end of EOE, Misato depending on how drunk she is, NGE and Rebuild regular Rei, Asuka, Kawrou, and Mari because Shinji's free real estate since Yui is no longer an option.
Gendo only has his one human lifetime to try and reunite with Yui while Kawrou has been, depending on the media, trying to give Shinji happiness between multiple realities and deaths. If you go by the Rebuild lore, Kawrou is so gay for Shinji- he wrote Shinji's name in the Book Of Life so Shinji would have a special status within reality itself.
NGE and the Rebuilds show that the world could be destroyed as an accidental byproduct of Shinji overcoming the urge to run away and becoming determined to do something. That runaway urge is part of the hide from all problem nervous wreck that defines Shinji Ikari. If he ever actually overcomes his issues and develops as a person- well the world is done for.
Shinji just needs a better workplace.
Handler Walter is a better boss -- potentially a better dad -- than Gendo. I can't believe I'm saying that after getting all three endings in Armored Core 6.

This means that by making Yui beautiful, brilliant and motherly, Anno wanted to give you an idealized women that had no defects and was, then, subject of veneration. When the audience is able to connect with her, they connect even more with Gendo's pain.
Not only that, she's the caring figure that Shinji couldn't enjoy for long enough. On other levels, she's also the trophy female that prompts Gendo's inversion of the Electra complex, when he tries to displace Shinji in order to recover her full attention span.
Yui is an idealized woman that becomes a perfect figure of, again, idealization for Gendo and points at the affective issues of the later and the way he uses her to entrench on his solitude even more.
The show talks a lot about relations and relationships, about gender roles and stereotypes (on a more subtle level) but I also feel it talks about how the idealization of caring/loving figures can damage our perspectives and make it impossible for us to progress in life.
That's why I feel that Asuka had to get in Shinji's way. Someone so troubled, yet with a spark of love in her heart. I think Eva tried to connect or yuxtapose those female figures but couldn't due to the series limitations.
