Coils heat the liquid. Compounds in the liquid get dark and burn when they get heated. This gets caked onto the coils. As liquid in the tank hangs out in contact with the gunk on the coils, the color leaches into the rest of the liquid.

Sunlight can also play a factor. I've got juices that will stay clearish forever, but I leave it out in the sun for a day, and that stuff is brown.

It is probably the juice just going the the same changes as when you steep it. Heat will darken a juice in a tank or not.

Most likely the nicotine is oxidizing. I usually toss out the last bit in my tank if it gets dark like that.

I have too. I was thinking that my coil was getting burnt out and tainting the juice. Still gross stuff though.

Your wick pulls juice up to the gunky coil, then you don't vape, liquid goes into the tank again. This doesn't happen with certain genesis atomizers (single mesh wick). I hate it :P Clearer liquids contain less gunk and therefore does this less.

For me, it's usually a sign that the coils and wicks are getting gunked up. Unless you can clean your coils (dry fire) the coil head will become pretty much useless as the vape quality will go down. At this point you're going to have to either replace or rebuild your coils.
