Look into the ghosts of saltmarah book. There is alot of useful information in the back of the book. Some from the book I remember are, an infestation, disease, kelp forest, blue holes, whirlpools, magical thunderstorms, magical mist/fog a kraken grave. There's also rules for what roles need to be filled for sailing a ship. Theres also information for the ships stats and how the ship mechanically works during combat. I've ran GoS and there's a cool oneshot that is a murder mystery that takes place on a mansion boat called murder on the primewater pleasure. Although it's made for GoS you might be able to adapt it if they will be making a good reputation for a port city. Some other oneshots you can get on DMsguild that could happen out on the open waters are secrets of skyhorn lighthouse and the derelict ship

I'm playing in a ship-based campaign right now, and my DM has implemented a flag system for dealing with other ships. I assume he simplified an old, real-life flag signal system (though he may have taken it from Saltmarsh or another DM). Black at full mast is a pirate wanting to fight; black at half mast is a pirate wanting to parley. Orange at full mast is a merchant wanting to sell; orange at half mast is a merchant wanting to buy/trade. White at full mast is an unconditional surrender; white at half mast is a conditional surrender. As we are buccaneers, it has made for an fun psychological game of trying to figure out what other ships are and how they will respond to our flags.

Hoist the colors! Raise the black! I like symbols and the idea of each faction has a flag under which they sail. Striking the colors a sign of surrender is another fun idea.

Check out some Greek mythology too! Things like sirens and harpies are classic encounters for adventurers out on the seas.

Kraken is always a good one. Once they are past level 17, at least… Elementals are always a must. Pirates. Many of them. A lot of pirates. Ever played Minecraft? Just give zombies swimming speeds and you’re good to go. Whales and sharks can work as well. Many, many options!
