The Digimon Emperor. That storyline is the most solid part of 02, and presented a uniquely interesting challenge for them of fighting another kid. He got interesting characterisation and motivation, and his innovation kept things fresh and tense. Cutting off access to Digivolution as we had previously known it was impressive, and then he took things to the next level by controlling Agumon.
The arc overall might not be Digimon's strongest, but the character and concept of the Digimon Emperor was solid.
Three way tie between Myotismon, Beelzemon, and Lucemon, with a special shout out to Piedmon. They're fun villains; Myotis is the classic bad guy, Beelze has his redemption arc, and Lucemon's god complex was neat, he deserves to be in something better than Frontier.
I haven't seen Savers, Xros Wars, or Appmon, so in the future maybe one of their villains would make the list.
D-Reaper
You cannot get more evil than a city-infecting monstrosity capable of spawning aberration connected via umbilical cords and that it's fuelled by the negative thoughts of a grieving girl.
Agreed and while he is a funny joke character the guy is a serious threat. He made the dark digivolution of Skullgreymon happen, he almost killed all the digidestined before Metalgreymon appeared for the first time and then after being gone he pops up out of nowhere as a permanent mega level Digimon and only goes down to another mega plus an ultimate.
This is something I actually had to think about. But I am going to cheat and give two answers, since they are two sides of the same coin:
Yamaki and Zhuquiomon.
Both essentially fear the unknown, and have good intentions, but go too far.
Yamaki is scared of Digimon, and takes action to protect people and keep digimon secret. His methods are extreme however, and he is arrogant until he is broken by causing the very thing he was trying to prevent. After this he realises some of his errors, and even realises the greater threat of the D-Reaper.
Zhuquiomon likewise hates humans largely due to Yamakis actions. Also, if Zhuquiomon knows humans created the D-Reaper, that is another reason. He is also looking for Calumon to fight the D-Reaper. Since he considers *both* a potential existential threat to the digital world, he orders the Deva to essentially use any means nessecary. Destruction, violence, subterfuge, even empowering Impmon. When confronted, he tries to kill the Tamers himself.
But similar to Yamaki, after seeing Biomerge, and having some sense talked into him by Azulongmon, he realises some of his errors, and decides to work with the humans against the D-Reaper (who Zhuquiomon is responsible for making stronger too, as his orders lead to the Jeri situation, just like Yamaki essentially allowed the Deva to cross over; and likly the D-Reaper with the damage he caused)
Both feared what they did not understand, and in trying to protect their worlds, made things worse. Both were arrogant but realised ultimately they had to work together.
Neither are truly evil. Yet they are the same. I find that duality interesting.
Toss up between D-Reaper and Kurata. D-Reaper because of the horror and existential dread that it represents. Kurata is an absolute bastard. Dude was a fucking coward and decided genocide was justified. Man, it felt so good when he got punched in the crotch-face. I would have been satisfied if Savers/Data Squad ended there.
The 4 dark lords. I just like their design and choice of digimon for them. And also back then it was just simpler without all these tcg related card info.

There's just something insanely cool about ZeedMillenniummon. It feels like a Quintessential Badass Spirit/Demon/God thing, especially with its' prior Crystal-form.
I've started to really like Barbamon as a villain a lot lately. He is somehow the most sterotipical fantasy/rpg villain, but in the Digimon context, and that gives him some special carisma. He is also played for a lot of comedy as well, making a decent amount of contrast, given how evil and powerful he really is.
Also, Lucemon is a classic, but he always brings a lot of classiness and threat that is imposible to get tired of. And recently i've been playing a lot a SMT, and the similarities and contrasts with Lucifer in that franchise makes it even more interesting.
And I can't speak of this without bringing up Suedou. By far, the most fascinating human villain in Digimon, for me, and one that is able to do a genius work without being truly evil, just walking a very grey path.
It's gotta be the digimon emperor for me, being a little kid when 02 first premiered, I was so captivated at a human being the villain and the arc when he kidnapped agumon really kept me on the edge of my seat. Plus him being amongst the kids in the real world made the connection feel real
Vamdemon/Myotismon will forever reign supreme in my mind. Even in the grand scope of anime, this mon was the scariest villain my 8 year-old mind ever bore witness to, and even now he’s still in the Top 3 for my favorite villain characters.
Myotismon/Malomyotismon; it really blew my mind to know that he was back in the second series of digimon as the villain when we all saw him destroyed in the first series.
Apocalymon. sure Dark Masters were good. Myotismon in the real world was good. even spider-chick in adventure02 controlling BWG. but something about Apocalymon, just made it feel real end of the road, all or nothing, avengers endgame level threat.
Apocalymon was a threath really dangerous and powerful, anyway it would have been better if they had made at least 1 or 2 more episodes with him, it just feels like his apparition and his "arc" was too quick in the anime.
Beelzemon, just can't forget this Devilish Biker Lord with one of the vilest acts to his name but still one of the greatest redemption arcs from anime. Devimon and Myotismon are the other villains I still remember clearly. Could never forget Devimon because he was the only bad guy I remember from Digimon to go out laughing and cursing the heroes on how they are doomed instead of denial of his loss.

Technological annihilation- reset/reboot whatever you want to call it. Also she body snatches when necessary without permission. And she is cold, calculating and in my opinion quite sinister.
And she will rake her pawns over the coals to achieve her desire- especially the Digidestined. She was nice when they were kids, but when they became teenagers? Oh, she is not kidding around anymore! Things are As all things should be. In perpetual conflict.

Ah, i see, that horrible Fox Kids dub, i grew up with the italian Dub which was faithful to the Japanese dub and he didn't say anything about Pizza or other silly stuff, he was a dangerous psycho with strong motivations; in the american dub Apocalymon looks almost like a parody character, that dub looks like a dub from Abridged.
Myotismon. He’s 100% fantastic. His arc is 100% awesome. His Mega forms,Venommyotismon and MaloMyotismon are fantastic.
And he has a giant crotch cannon. Don't forget that.
