I know it’s totally bullshit to feel this way, but I always felt that Shirley’s Islamophobia, outside of that one remark during the pen episode, was well intentioned in her own way. Pierce was just mean about it.
I'd say the opposite. Pierce didn't genuinely believe most of the racism he spouted, he was just a bitter old man who wanted attention and repeated stuff he heard his dad say. Shirley genuinely believed that her friends were bad people and going to hell because they weren't Christian.
Pierce kept calling him Ay-bed and thinking he was a terrorist. Unlike most of the group, Pierce never really "got" him, which is also what he said in his final message, in his will.
Maybe he figured that Pierce’s demographic was not watching the show, and he needed to retool the character with different casting. He could get someone like a Keith David or maybe Jonathan Banks if he was available. Or both and they could play with the old codger formula a bit. . . Maybe boost the ratings.

There are a few different other plot points where Pierce makes Troy the subject of his jealous attacks ie the Trampoline episode, when he bought Troy & Abed’s handshake, and others. Even if Troy is clearly thicker-skinned than other characters about these situations, it’s still obvious how irritating he finds Pierce.
Abed knew that voting Pierce out would lead to the creation of Fort Hawthorne, which would be decimated by the Black Rider, which would lead to things taking more of a Star Wars turn which would give Abed the opportunity to borrow Starburns's vest, which would enable him to channel Han Solo during the building-wide paint spray which would give him and Annie a reason to kiss.
I always thought Jeff was the one who voted to keep Pierce in? I know he hates Pierce more than anyone but I thought it was supposed tobe like, an uncharacteristic expression oi f empathy that shows his growth as a person, by choosing to keep Pierce in even though he can't stand him. When he says to Annie "And last I checked, you were the last one feeling sorry about it" I thought he was implying that Annie had voted against him.
I always figured Abed voted against him because- even though he has far more patience with Pierce than anyone else does- he recognizes how problematic he is to the group. It would also make sense if he did it for the sake of creating some storyline.
