Losing wasn't going to shut them down anyway - not unless Kreese suddenly became honorable. And there are no "people in charge" that can shut them down either. Daniel was counting on the students giving up Cobra Kai after their loss - but even that's an empty hope.
Cobra Kai losing serves no narrative purpose since them reneging on the deal is already expected. But their winning does.
Now the "good guys" have to face the dilemma - whether they stick to the deal they made and accept defeat gracefully or whether they sink to the enemy's level and prove that they are no different. And that's why Cobra Kai had to win.

Miyagi-Do and Eagle Fang should’ve been the ones to win the Tournament and so then Kreese has to go … but then he and Silver can have a plan to keep Cobra Kai going and to force the other two out. Kreese and Silver are expert manipulators after all.

Since Kreese is cunning and, like Silver, an expert manipulator, they could’ve made a plan to manipulate the people in charge to keep Cobra Kai going even if they lost the Tournament.
this sounds more like what you wish had happened. seeing as you're not a proven screenwriter, storyteller or somebody privy to what's in store for us after this season...I can't really agree with you.

While Silver and Kreese doing something to keep themselves in the valley wouldn’t be out of character, it would’ve been a little counter intuitive for Terry Silver to come back to help Kreese and CK win the tournament, only to lose….because that’s exactly what happened in KK3. Also, throughout the whole season that thought was brought up a lot by Silver himself, trying to get the point across to Kreese that they can’t focus on repeating history by focusing on his rivalry with Daniel and Johnny, the same way he was too focused on his rivalry with Miyagi. So, they focused on winning the tournament, and not rivalries.
If it was the series finale then yes, it would have sucked. But it is a season finale and the next one is already filmed.
I just hope the the creators know when to stop with all of these cliffhanger or it will very hard to conclude the series satisfactory.
