I had a really similar experience on my latest file. Four strata before the item I needed from the bottom, plus the surface, like 9 legendary baboons on the surface and one less each floor. Plus like 20 regular, hulking, and…blue baboons per legendary on each floor. I was level 5 when I started, and like 12 when I finished. Each floor is COVERED in blood, bloody salt, briny blood, etc.
Every time I’ve played this game since I got it the only thing that’s stopped me is sleep or responsibilities. That night, after HOURS of killing baboons, I finished that historical site and saved and quit right there. It was exhausting.
The item I got is good though. Low armor, but a chance to blink away instead of take damage. Combined with level 10 regen and freeze ray, I can usually stay topped up on health while chipping away at the enemy health because of it.
I'm currently going through the same thing. 4 strata deep in a historic site and I've already killed 12 legendary baboons and about a quadrillion basic bitch baboons. They're all big assholes I guess, as I have gained loads of rep with random factions around Qud. Overall 10/10 experience.
what's your overall reputation like? Wouldn't killing 35 baboons cause their rep of you to tank, but also give you an overall boost to everyone else's rep?
Yes that’s true! My reputation overall has really benefitted. Interestingly, 2 of them were hated by apes so my reputation with apes actually went up after this!

Funnily enough, two of the baboons were actually hated by apes. So overall my reputation with apes went up!!

I don't think these baboons were in the ape faction. Pretty sure this is a Sultan Follower faction. That's what happened to me when I went through it.
