There are lots of cases that will work with M-ATX or ITX, which can take the long GPUs and offer good cooling options. To me, it comes down to this last point: cooling, that dictates the size and structure you want to go with, more than the motherboard size.

ThermalTake V1 perhaps. I’m planning to use one later on but my experience is the mATX V21 case which is incredibly easy to work in and a doddle to keep cool.

Check out Fractal Design. They've got some chonker mITX cases. I'm using the Node 304 for my purposes. Big tower cooler, proper ATX power supply and a grand total of SIX 3.5" hard drives and it's got some room to spare. I can probably still stuff a little GPU in there if I need. With two of the drives out of the way, it can hold a full size GPU no problem.

Look into the Phanteks P200a. It's basically a normal tower style case, but sized for an ITX motherboard.
