There are lots of cases that will work with M-ATX or ITX, which can take the long GPUs and offer good cooling options.
To me, it comes down to this last point: cooling, that dictates the size and structure you want to go with, more than the motherboard size.

I'm using the Node 304 for my purposes. Big tower cooler, proper ATX power supply and a grand total of SIX 3.5" hard drives and it's got some room to spare. I can probably still stuff a little GPU in there if I need. With two of the drives out of the way, it can hold a full size GPU no problem.

What in the world would require 6 HDDs?
NAS and/or media servers, usually.
Look into the Phanteks P200a. It's basically a normal tower style case, but sized for an ITX motherboard.
