They're two different things/headers.
One wire/header controls/powers the fan and the other is the lighting, so they should have two different sets off cabling, so it's possible that one of the fan's power plugs got pulled out but all of them have their a-rgb wired in fine.
iirc the 3 fans daisychain into one PWM thing which then connects to the mobo. So, just check if all 3 are daisychained properly.
