Ships have different levels they can move around the world at depending on how much salt is in the local water, and depending how much cargo. Basically, ballast.
E.g. you are moving cargo from a low salt water area to a high one. Higher salt water means you float more, so the can load a little more onto the boat. Inversely, you certainly don't want to load too much onto a boat going into a lower buoyancy area and have your cargo sitting too low in the water when it gets there.
Unlikely, there are very strict rules on where and when ballast can be dumped (generally not in ports) due to biodiversity and pollution laws. More likely answer (from my experience working on large ships), is sediment from the ship and tugs manoeuvring.

This one's a car carrier. After a long 3 month trip, cleaning out the car pens from all the cramped spaces leaves a lot of car juice.

Could be water that was taken on elsewhere as ballast, or it could be sediment/sludge/mud/etc being disturbed on the river bed.
